Identification of correct regions in protein models using structural, alignment, and consensus information.

چکیده
In this study we present two methods to predict the local quality of a protein model: ProQres and ProQprof. ProQres is based on structural features that can be calculated from a model, while ProQprof uses alignment information and can only be used if the model is created from an alignment. In addition, we also propose a simple approach based on local consensus, Pcons-local. We show that all these methods perform better than state-of-the-art methodologies and that, when applicable, the consensus approach is by far the best approach to predict local structure quality. It was also found that ProQprof performed better than other methods for models based on distant relationships, while ProQres performed best for models based on closer relationship, i.e., a model has to be reasonably good to make a structural evaluation useful. Finally, we show that a combination of ProQprof and ProQres (ProQlocal) performed better than any other nonconsensus method for both high- and low-quality models. Identification of BKCa channel openers by molecular field alignment and patent data-driven analysis
In this work, we present the first comprehensive molecular field analysis of patent structures on how the chemical structure of drugs impacts the biological binding. This task was formulated as searching for drug structures to reveal shared effects of substitutions across a common scaffold and the chemical features that may be responsible. We used the SureChEMBL patent database, which prov...
متن کاملConsensus alignment for reliable framework prediction in homology modeling
MOTIVATION Even the best sequence alignment methods frequently fail to correctly identify the framework regions for which backbones can be copied from the template into the target structure. Since the underprediction and, more significantly, the overprediction of these regions reduces the quality of the final model, it is of prime importance to attain as much as possible of the true structural ...
متن کاملIdentification and prioritization genes related to Hypercholesterolemia QTLs using gene ontology and protein interaction networks
Gene identification represents the first step to a better understanding of the physiological role of the underlying protein and disease pathways, which in turn serves as a starting point for developing therapeutic interventions. Familial hypercholesterolemia is a hereditary metabolic disorder characterized by high low-density lipoprotein cholesterol levels. Hypercholesterolemia is a quantitativ...
متن کاملGenetic Analysis of Three Structural Proteins in Iranian Infectious Bronchitis Virus Isolate
Infectious bronchitis virus (IBV) is a contagious pathogen in fowl that results in economic loss in the poultry industry. In this study, the amino acids sequences of three structural proteins M, N, and S1 for five Iranian IBV isolated during 1998-2011 have been analyzed. Conserved and variable regions, hydrophobic characteristics and identity matrix were determined after alignment by Bioedit ve...
متن کاملDoSA: Database of Structural Alignments
Protein structure alignment is a crucial step in protein structure-function analysis. Despite the advances in protein structure alignment algorithms, some of the local conformationally similar regions are mislabeled as structurally variable regions (SVRs). These regions are not well superimposed because of differences in their spatial orientations. The Database of Structural Alignments (DoSA) a...
